I want to HPLC purify a molecule containing cyclooctatraene but I’m not sure if the trifluoroacetate in the mobile phase buffer will be damaging or react with it. Any thoughts? The COT group is critical to my experiment so I am concerned about damage.

TFA has been used as as an olefin hydration promoter.

I suggest that you test first the stability of your Cyclooctatraene in a solution that memics the mobile phase.

You don't need TFA in the mobile phase! Acetonitrile/water mixture is sufficient, no other additions are necessary.
Why are you adding the trifluoroacetic acid (TFA)? As cyclooctatraene has no ionizable groups, its retention nor peak shape doesn't depend on solvent modifiers.
