Hi everyone. I am newbie at cell profiler. I am trying to measure nuclear translocation of my protein of interest (in green channel) in cortical neurons. I also co-transfect these neurons with a red protein to mark the cytoplasm(red channel). Therefore I want to measure the nuclear/cytoplasmic fluorescence intensities of the green channel (also positive for red). To mark the nucleus I have labelled these cells with DAPI (blue channel). Any help to create a pipeline addressing this to automate the analysis is greatly appreciated. I have linked the example images below

Do you have a segmentation pipeline working?
If you do you should be able to add a step ExportToSpreadsheet.
Within that function you can export a lot of things. I think that would be the way to export an average intensity in your green channel for the nuclei and cell masks.
