If we have multiple cell-types and multiple marker expressions labeled with a standardised immunhistochemistry (IHC) protocol which is the best correlation method to show a link between protein expressions in different cell types? If you apply a treatment can you use or is it better to use a different one?

Why correlation? Why not study your independent variable through ANOVA?

The data doesn't have normal distribution. I thought ANOVA needs normal distribution.

Among cell-types you can perform ANOVA or Kruskal-Wallis (non-parametric version of ANOVA)
You can perform separate linear regressions (each marker/protein combination) for cell types. But actually your dataset requires some multidimensional approaches, like PCA or maybe RDA.
