We have a Dionex LC that we control through Chromeleon 6.8 and a Waters QTof that is managed through MassLynx. Both are old instruments, we only have these two software and are not planning to purchase any more.
When I connect these two and use them to acquire MS data, how am I going to control the communication between these two instruments/software, so that when I start the LC program, the MS acquisition will begin sequentially and I'll end up getting reliable data?

The typical way is to use a "Start cable" coming from the LC starting the MS.
We use the "Contact closure in" two pin port of the Waters MS and the Digital I/O ports on the Dionex LC side.
If the Dionex LC is an Ultimate 3000 You will find the following instruction in the Operating Instructions:
3.4.5 Connecting Devices (Mass Spectrometers) to the Digital I/O-Port
To connect a device, for example, a mass spectrometer, to a digital I/O port on the rear panel of the module, use a 6-pin mini-DIN signal cable (part no. 6000.1004). The cable is available from Thermo Fisher Scientific.
