I have been working with the DIFI cancer cell line and upon staining with Hoescht (cyan) and EdU (green, S phase marker), I noticed these circular structures in the cytoplasm.
My first thought was that it is mycoplasma. However, the test came negative and positive and negative controls were good. I am not too sure what they can be.
If contamination has been excluded, they are most likely mitochondria. You could perform a live cell stainining with mitoTracker and see if you get an overlap.

Camelia. Have you considered the origins of this cells line? DiFi is a colorectal carcinoma derived from ascites from a 46 yo female (see Cellosaurus). What do you expect to see in colon epithelial cells? Secretory vesicles! This your answer.
these structure are DNA+ ...still possible these are mycoplasma contamination...run a Myco diagnostic. secretory vesicles DNA+?
What filters did You use to disciminate Hoehst from 488? EdU signal? How regular DAPI on fixed cells look like?
