For example I can't figure out how to simulate an air pipe with heat loss from it. So I can see what will be the temperature of air at the end of pipe.
Leiming is right. The example models that come with COMSOL are a great way to start. Also look at the following books: http://www.comsol.com/support/books. Roger Pryor's book targets version 4, which is a significant shift (improvement) over prior versions. COMSOL also offers introductory workshops (see the COMSOL website), where the big advantage is having access to the instructors.
