I am currently reading up on clear coli BL21(DE3) cells as a possible alternative to BL21(DE3) cells for recombinant protein production such that my end products are not contaminated by bacterial endotoxins. Although the protein products from clear coli cells have been designated as safe for human use, I was wondering whether anyone has tried to use these purified proteins in animal models, and if so, seen any immunogenic response that may have arisen due to the modified lipid contents of the bacterial cells?

Thank you for the reference. I was going through the product information sheet and the one thing that worries me is thr antigenic response that may arise in non-human cells/ animal models. I am having a hard time in getting information about anyone who has used clear coli products in these settings to assess if they still face an endotoxic response.
I understand your concern about the potential harmful cellular responses due to LPS contamination, but I would advise you either to buy endotoxine free product or you prep your recombinant protein to be endotoxin free, this link might help: https://www.ncbi.nlm.nih.gov/m/pubmed/25890161/
