There is much precipitate (particles) of hematoxylin and eosin in histological sections and we can not distinguish well the structure of epithelial cells. Staining was carried out automatically on a automated slidestaining machine. The histological sections were previously embedded in paraffin.

Like for the previous comment, I have no experience with automatic system. Indeed, eosin and (especially) hematoxylin are making precipitates with time. I'm always filtering my solutions before doing the staining and I don't keep them a long time if they are not conserved in sealed container. Doing like this, I have no problem. Even if there is precipitates in the solution, H/E still stain well the tissue (except if the solution are really old). I don't know if filtering is conceivable with your automatic machine.

I have no experience on automatic system, but I suggest you check the " storage life" of those dyes. if the precipitation still appears, you should contact with the manufacturer to solve this problem.
In my experience, it only happened while the chemicals go off.

I agree with my previous speakers. And I can recommend you to use a pressure pump. The whole filtration will be faster in comparison to standard methodology with a funnel.

I also agree with Anna, Sarah, and Yi-hsieng. I'm also always filtering the hematoxylin solution before i use. If the precipitation still appears, you should be replaced with new ones. Recording the use of hematoxylin solution is very helpful

Please filter the hematoxylin solution before use. In addition, you can time the automated machine for increasing the time that is delegated for bluing and washing. this to helps in removing unbound precipitates.
Just like most of the comments, any time Hematoxylin and eosin is to be used, they should be filtered as these dyes precipitate on storage. Which might explain the issue with your staining irrespective of the fact that they automated
