I have more than 300 plants to genotype. I am trying to find something quick which can be done in 96 well or any protocol which is feasible for large number of plants. I plan on performing PCR with the extracted genomic DNA and later perform digestion with the PCR product. Hence I really need a good quality genomic DNA which gives me good non-specific DNA amplification. Product size 200bp only!
Right now I am using Alkaline lysis method {Klimyuk et al. (1993#\)}

You can use Wang et al, 2004 (Modified CTAB Method from Doyle and Doyle). Actually i used for my plant samples (Dendrobioum, Family Orchidaceae). i hope you can find the best method as soon as.Good Luck. Maryam Moudi

I have good experience with the Qiagen DNeasy Plant mini kit Cat.No. 69106 to isolate good quality DNA from plant materials to use in PCR.

I use Dellaporta protocol for the DNA extraction of Verbenaceae species...I tried Doyle and Doyle but it didn't worked for me. It probably isn't really fast, it takes you an entire day of work to do a set of extractions, so if this is an important factor, you should probably go with some DNA extraction Kit. The one Bonnie commented is widely recommended.
You can make use of QuickExtract™ Plant DNA Extraction Solution which is simple, inexpensive and faster.

I used CTAB method for genome DNA isolating for PCR for a long period of time ( from Doyle&Doyle). It is a little bit time consuming, but DNA quality is enough to get good result in amplification.
