I would like to ask if it is scientifically beneficial to use haploview software to test the association if I have only 2 SNPs in the same gene ( very near to each other 27 kb in between only ) ?

and what is the difference of i used regression analysis to test the association significance of the genotype vs association significance of the allele using the haploview ??

and How can I accept association significance of the allele using the haploview if I have confounding factors ?
