It sounds like you know what species are co-occurring and want to know how related they are. If this is the case, I'd suggest looking at taxonomy database found at NCBI.

Yes Vinicio, I know the species and the same species co-occurring frequently in the clumps, and it made me want to test this hypostesis. But I don't know to do, yet! I'll verify you suggestion. Thank you.

Also, if you can find the 16S gene sequence for each species you can make a phylogenetic tree with them. The BioEdit software is pretty user-friendly.
