no you cannot just do it as the MGB sequences are quite long and do work with different mechanisms so you cannot do it that easy.

Actually, I'm doing some multiplex qPCR experiments with a sense and antisense probe, FAM, HEX dye, and 3'MGB-NFQ quenchers. Should I understand that internal control should also contain MGB quenchers, based on your answer? In a multiplex qPCR experiment, I thpught I could use FAM-MGB-NFQ, HEX-MGB-NFQ, and Texas Red-BHQ2.

no sure if I get your question right. You can mutliplex assays that are based on MGBs or Taqman hydrolsis probes, this does work. You can not take the sequence of a MGB Probe and only change the quencher that easily but what you are proposing, so multiplexing, should work
