Is it correct to run the modal analysis for estimating the fundamental frequency of the timber floor without considering damping, i.e. 1% (inherent material damping)? It should be highlighted that the modal analysis was run without considering live load, aka "excitation".

The usual way is to compute natural frequency without consideration of damping. You then get so called Real Modes. Damping is added in the response summation. This works fine up to perhaps damping of, say, 10% of critical damping.

As I understand you have already run a eigenvalue analysis and this type of analysis is run without loads acting on the system as the system's fundamental frequency of vibration is not effected by the loads that are imposed on the system. The geometry, stiffness, and mass of the system are the relevant parameters for such an analysis. To sum up it seems your approach to analysis is valid.
