I am working on Flow cytometry immunophenotyping with tissue samples.In Flow we generally consider the parent percentages of our gated population of interest.But how to correlate it with immunohistochemistry if we are looking for some common markers like CD3,CD4,CD5,CD56,CD11c etc on both techniques.

a simple way would be the Histological scoring system. In that you seperate the tissue in weak, moderate or strong positive. Those scoring can than be correlated with your FACS data. Downside is the fact that you only have those three groups, so correlation might be challenging.
A more precise way is a single-cell based analysing if your cell nuclei are counterstained. There are several different software solutions for that and you will get a percentage of positive cells. It is important to keep in mind that within an intact tissue different markers can be expressed quite locally, therefore you should acquire a huge area.
