If you have a specific GEO accession number, you can type that in the search box. Otherwise, you can search for specific keywords or types of studies. Once you find one you want, click on it and there is a section on the bottom right of the study page with download links. Those are the different microarray dataset files available to download.
I'm happy to give more specific instructions if you can be a little more specific about what you are looking for.
Thanks for your reply. I'm looking for EMT specific genes expression in breast cancer cells. I don't have specific GEO accession number, so I searched using specific keywords. there are SOFT ,MINIML, TXT, CEL files. So which file should I download and how to analyse those files . Is there any software to analyze?
Which type of file you download depends on what you use to analyze the files. I typically use Bioconductor packages in R (http://www.bioconductor.org/) to do microarray analysis. However, I typically work with different file types, so I can't recommend a specific package. I'm sure there is one there for those files.
Thanks jennifer and Michael B black...I have bioconductor saved in my computer but how to give commands ? if i give " library(affy)" and dat file....it shows some error and also tht package is not getting update.
