kaur ji , you can perform mantel test by using NTSYS, based on the values you draw conclusion about the relation between dendograms perhaps you are drawing relation between two marker system (if you had used different marker systems) for your help here iam writing the steps (NTSYSpc 2.02 VERSION )

Enter sim file of marker system 2 at input file 2
Click on compute

if your data sets are binary then you do Matrix comparison in NTSYS. For this run sets indepndently then produce Coph values, and do MAXCOMP. You can even uses SAS for comparision for which you do not need binary data set. The other softwares which does comparision is STASTICA
