I have modeled a protein and ligand complex with divalent metal ions. I want to find various types of interactions influenced by metal ions. I used ligplot..but it is showing only co-ordination bonds. Schrodinger is also not able to find the metal interactions. Can any body suggests me any approach or tool.

I suppose that You can use the Yasara software because this software have tools for analyzing any interactions (hydrophobic, H-bound, Pi-Pi and other) between proteins and ligands. Moreover Yasara shows the number of these interactions and their strength.
Hi Tomasz, thank you for your answer..But i was interested for metal and protein interactions which i have seen using Chimera..In Chimera there is one option for metal geometry under structure analysis which consists interactions data for Metal..
