I have an ATCC culture said to be L. plantarum and also 7 isolates which are tentatively characterized as lactic acid bacteria. when I am using genus specific primers for PCR, 3 isolates are giving bands in expected range(385bp) but the positive culture (L. plantarum) is not showing any bands. Where am i going wrong.

if i were you, i would have sequence the ATCC strain using universal primers as u said PCR is negative. 2ndly i wud have check for the activity of the ATCC strain compared to already screened isolates.

May be you can check the DNA extracted from culture first. If it okay, maybe universal primer for 16S rDNA and sequence it is best alternative
