I'm using BODIPY 493/503 (observed under blue light) to stain lipids of cyanos cells (dissolved in DMSO > 95%) but there seems to be a lot of noises while the cells themselves are not stained at all (normal culture condition, probably not optimal but not stressed). Have you ever used this dye to stain cyanos lipid? A lot of paper actually use the 505/515 BODIPY (observed under green light?) for cyanobacteria, is this the best dye / only working dye ? I know there are a series of BODIPY available now.

Did you fix the cells before the staining?
BODIPY works quite well when using a mixture of paraformaldehyde/glutaraldehyde as fixative. Also the filters that you use is important since normally cyanos emits in the 580 nm wavelength and can cause some interference with the BODIPY.
I am not sure you can use it with "live" cells.
