Hi,

I have started using the JACoP plugin of Image J and found it to have an user friendly interface.

Before using the Plugin, I select two channels for my image of interest (I prefer to use separate channels rather than using the merged images), convert them into 8 bits and then run the JACoP plug in. Is it enough for the analysis as the software does thresholding and other adjustment, I guess.

I am worried if I need to do background substration, smoothing option (available under Process) and threshhold prior to using the plug in, to get more reliable and accurate result?

Looking forward for some useful tips.
