Did you add hydrogen before running autogrid?

make sure

1) get both ligand and macromolecule

2) add hydrogen to macromolecule, check for missing residues, change if any modified aminoacid to its original.

3) then merge non polar hydrogen, add AD4 type andcompute gasteiger charges

4) load macromolecule in grid, then ligand and finally give map parameters (all atom types) for ligand. and save gpf file. 

5) load it by full path name of your gpf file and give a full path name for log file.
