I am using Ph.D.™-12 Phage Display Peptide Library (NEB) to biopan against a purified protein in order to identify possible ligands. The RELIC suite was mostly used for analysis of binding sequences, but is no longer available. Are there any other freely available tools for the analysis of phage displayed peptides selected by biopanning that can help me to identify possible ligands for my protein?

Your message is quite 'old' but if you are still interested I'm testing a set of tools to be proposed as Galaxy workflows. Mostly for NGS sized repertoires, >25k peptides.
And I'm searching for as many as possible datasets for the tests.
