I re-constructed a phylogeny using Maximum Likelihood with Jukes-Cantor substitution model in MEGA5. As a result I have got a tree drawn to scale, with branch lengths measured in the number of substitutions per site (as it clear from automatically generated summary in the programme). Since the scale is in decimal fraction (0.05) I wonder if the branches are really correlated with the number of substitutions or maybe rather branch lengths are estimated using Jukes-Cantor model ?
