As long as UNG has not been used (which can regain activity after the end of the run), the amplicons should be OK for gel electrophoresis. Many qPCR mastermixes use deoxyuridine in place of deoxythymidine to take advantage of the UNG (UDG) enzyme at the beginning of two-step cDNA sample qPCR to degrade all contaminating deoxyuridine-containing deoxyribonucleotide nucleic acids that may float into reaction plates during set-up (aerosolized amplcons left over from prior qPCR products from previous runs) - and therefore disallow their participation in the reactions at hand. If UNG (UDG) is still active at the end of a run, and your amplicons indeed contain deoxyuridine, your amplicons will be prone to UNG (UDG) degradation - and thus make them less-likely good candidates for gel electrophoretic resolution.
