I work with Tau aggregates in cell culture. I find that a good method for enriching a cell culture lysate for protein aggregates is by performing a sedimentation assay - this pretty much means ultracentrifuging the lysate (use a weak lysis buffer - so that you don't break apart the aggregate) then resuspending the pellet (which is enriched with insoluble/aggregated material). See this link PMID: 24857020 for the protocol that I use - it works perfectly for me.
