I am using the attached Popgene user manual for my data analysis. It's very simple and easy to understand. But, you should be very careful regarding the input file format.

Try JMP Genomics package by SAS. It's a bit pricey, but if your lab can afford it it has the best tutorials and is very intuitive to use.
