I sampled in three different types of sediments (zone) and within each zone I sampled 8 sites randomly using both airlift and grab. At each site I took 4 grabs and 4 airlift samples.
Is this a DxS(Z) 3-way with D crossed with S nested in Z as in Primer 7 where Z is zone, S is site and D is sampling device (airlift and grab)?
Dr. Marti Anderson has suggested using PERMANOVA instead of ANOSIM. You'll have a best control of nested desing as well. Consider reading the following reference:

ok thanks for this. Can you confirm that the experimental design is correct? i.e. three different habitats (a better descriptor than zone), within each zone 8 sites and within each site the infaunal benthos was sampled with an airlift (4 replicates) and van Veen grab (4 replicates).

Take a look at the function nested.npmanova in the R package "BiodiversityR". Nested designs can be controlled there.
