Typically researchers start by measuring change in aggregation of the peptides in the presence of the novel compounds using a ThT assay. Then one can also use CD to observe change in secondary structure and such. More sophisticated means include AFM.

By "determine this peptide by LC/MS" i assume you are talking about what remains of the amyloid peptide once you have inhibited its aggregation. If so, then it is common to resolve the peptide biochemically, or send it for EM, and i guess you can also send it for LC/MS too. Provided of course the compounds do not interfer with you LC/MS signal. The paper below is just an example of different approaches to this kind of problem.

Thnak you vey much. I am interested in the evaluation "in vitro", as a first step, of the capacity of some "natural" compounds from foods and plants to avoid the aggregation of Aß. I am reading papers about the AD characteristics, and I have the opinion that this disease is very complex and there is a lot of thinks not very clear. One is why the concentration in CFS is higher in persons without AD and lower in AD affected. Could be a more difficult transport of the Aß in the case of AD. Anyway, my first interest, because I am preparing a proposal, is the methods to evaluate the effect of selected compounds to avoid the Aß aggregation and the potential effect on tau phosphorylation. I know that this is very difficult. The compounds could be: curcumin, Magnolia derivatives (hognoliol,...), Congo Red (as a reference), Ions, Chelators, some peptides from food which can croos the blood-brian barrier, and potential compounds to breakdown the H bonds...
