AID reader giving Cy3 images in fluorescent pink? How to change back to red?

We are running an IFNg/IL10 Fluorospot and our AID reader has changed the well colours during the calibration stage to a fluorescence pink (for FITC) when it should be red, CY3 is a light blue/purple instead of green. Any one know what settings could have changed this?
