We are thinking about performing a RNA study of MSC, before and after adipogenic differentiation. Taking in mind that only a variable percentage of cultured MSCs differentiate to adipocyte-like cells, and with the objective of achieving a more purified RNA sample from MSCs differentiated to adipocytes, could be possible to isolate those groups of cells that, at least apparently, have been adipogenically differentiated?

I am not sure if this helps.
If you just want to look at the transcriptome of either the differentiated adipocytes or remaining "MSC" after differentiation then you could simply centrifuge at very low xg and the differentiated adipocytes will float and the MSCs should pellet.
Perhaps the differentiation process goes through a committed preadipocyte. These cells express the cell surface marker DLK1, which could be selected by FACs or similar means.
You may end up comparing MSCs with preadipocytes.
