I have ABC gene consisting of 3 ORF and I am interested in second ORF coded for vacuolar transporter, which showed 100 a.a. sequence. The aa seq showed signature sequence and walker sequence. I am not sure whether it is functional or not. How do I confirm that the given aa sequence is functional whereas in other organism to which it is showing homology coded for aa sequence greater than 500 aa. Please give your valuable advice.
I can't give you a straight forward answer without knowing more about your protein in terms of exon intron structure and expected subcellular localization. Most papers I see that characterize new genes will express tagged versions and see how they colocalize in cells. For example, Is your ABC transporter integral to a membrane? You may have to clone all orfs and experimental test them.

Since the Walker sequence is present, the protein should at least bind ATP. If you can express the protein, you can test for that function.
