I am looking at undertaking AP-MS using click chemistry following the addition of a compound. I realise this can be used to look at compound-protein interactions, but would I expect to pulldown and protein complexes or will sonication cause dissociation of complexes?

If the proteins are kept cold enough during sonication, then the process won't lead to denaturation and loss of higher order protein structure, and sonication will not destroy proteins.
