I think that only people create difficulties for themselves in order to overcome them later. Nature is perfect in its simplicity. Today we do not have a sense of nature. Matter does not exist for us - we solve equations only.
Protons do not push each other out of the nuclei of atoms. The charge has no central symmetry. A charge is a thin ray of gravitons (quanta of an electromagnetic field) rotating at the speed of light. Modern physics claims the innate property of the masses to attract each other (through the exchange of particles). This is medieval mysticism. To repel each other (due to thermal motion) is an innate property of the masses. The pressure of the external environment of the electromagnetic field holds the protons in the nucleus (it pushes them towards each other). Gravity is the action of repulsive forces, not attraction.

You can also ask why do electrons repel each other and otherwise do they cause the chemical bonds.
The assumption is simply wrong that atomic nuclei consist of separate protons and neutrons. Atomic nuclei are spatial grids of particles (light mesons, mostly charged pions but also positive kaons) in a highly symmetrical arrangement. Protons and neutrons consist of the same particles as nuclei. Unstable nuclei emit protons and neutrons because this particles are more stable than the starting nucleus and not because protons and neutrons are preformed within the nuclei.
Insofar is present particle physics merely a theoretical gibberish about the microcosm.

Unless I am mistaken, Valeriy, the only place where protons strongly bind together, is the nucleus of an atom that has more than one proton... From that prospective, I find your question difficult to understand, as I interpret it as follows: why does nature simultaneously let protons attract and repel each other?
As much as one may also ask oneself the question that you just proposed as the start of an interesting discussion, Hans, I fail to see what atoms binding to each other, and thus form molecules, has to do with the binding of electrons (?)

I think that protons, when placed in dimensions similar to those of a nuclei, are no longer the protons that exist freely if they are outside these nuclei. In other words, inside a nucleus, of for example 10 protons, you can sense the charge of +10e yet not a mass of 10mp but less..so they merge together inside the nucleus such that you cannot define the end of one proton and the start of another. Moreover, repulsion and attraction forces as originally defined are inversely proportional to square of the distance ..so what if this distance became almost zero ..Do these forces either attraction or repulsion become infinite?
My humble answer is : No, the law is completely violated and they merge into one by electromagnetic bonds. This can also be the same argument for attraction forces between neutrons within the same infinitesimal dimensions. The force of repulsion/attraction need DISTANCE to prevail.
