Using DCM as a solvent for functionalizing a gold/silicon substrate with a self assembled monolayer by immersion. I noticed that after while, the solution is turning cloudy. Why does that happen?

=> and carry out your experimental procedure with a lower range of suitable temperatures.

It could be anything, from contaminants to side reactions/unexpected reactions. To check, I suggest eliminating one after another as follows:
Check the expiry date of the materials being used. Confirm from literature what/how you expect your mixture or solvent to look like at every step, if already published.
- Use well cleaned and completely dried glassware
If persists
- buy new solvent
If persists
- Use dry solvent
If persists
- Control your environment completely from air
