I am trying to measure CV of CNT/PANi electrode using 2 and 3 electrode cell. With 3 electrodes, I can see the PANi peaks however with 2 electrode system, I can not see any peaks. I only see normal supercapacitor CV diagram. How can measure this problem?
With 2 electrodes you may "push" the material signal down into the to "noise" window, since you add electrode effects. These electrode's effects add a complexity, that is propably outside your window of reasearch question. So, go with 3 (or 4) electrodes.

Essentially, you have more room for error with 3 electrodes because you have just one working electrode and a given measured potential is actually twice that of a 2 electrode system with 2 working electrodes. For capacitor measurements, a 2 electrode cell system produces more reliable data since most ultracapacitors are designed to have two working electrodes.
The three electrode system only gives the information about one electrode used not incorporating the effect of the other. While two electrode system takes into account the effect of the two electrodes with each other, which gives a more realistic measurement.
