At the very first, I put the data in SPSS and did the regression analysis and got the results. Meanwhile, with the intention to cross match my results, I analysed the same data on AMOS with the same analysis where I got the results varying with SPSS results. Why is that so?

I think more details from you are needed for a precise answer. But I have a hunch it has to do with default regression contrasts for the two software's.
Does your data set include categorical variables?
Do you test interactions among variables?

I trust one of your software's utilizes helmert (SPSS most likely) and the other one treatment contrasts.

Very small differences can be a result of tweaks in the underlying algorithms, e.g., I have noticed small differences in the results obtained using different versions of SPSS. Very rarely, algorithms are just plain wrong, though they are usually detected & patched quickly.
