I am looking for research that does not merely defend their choices of method and methodology but also describes and problematises the complexities and troubles in doing empirical work - in the ethnographic tradition of the field of "Science and Technology Studies".
As far as I remember (it has been a while since I read this), Latour and Woolgar, Lynch, and Traweek discussed their methodology in their respective books (L/W were rather defensive, the other tow less so). Also Harry Collins in his ethnography of research on spoon bending. Anne Beaulieu (2010, Social Studies of Science) on "from co-location to co-presence". Garforth 2012 in ST&HV.
John Law's 2004 book, 'After Method: mess in social science research' could be helpful to you. It's an insightful and thought-provoking book on how to rethink methods as generative of the context and object under study; a plea for repoliticizing methodology.
If you're interested in researchers' experienced issues with doing ethnography in STS, I also want to refer to a freely available edited volume I contributed to in the past. The volume consists of essays by researchers doing an ethnography of a variety of objects in the STS tradition. (it's available here: https://ojs.ub.rub.de/index.php/EOO)
To answer your question. I suggest Robert Linhart's book "L'Etabli" which describes the investigative field and the difficulties encountered by the investigator.
