Hi! I am studying the co- expression of two genes in 3 different disease states. I want to first analyze gene expression in all three diseases as compared to healthy control of each gene individually, and then also study co-expression of both genes in all three diseases. For this study design would it better to apply 2 way anova method or should I opt for multiple t tests given that the sample size for each disease is not the same?
You should do a correlation analysis. Start with plotting the dCt values of the two genes in a 2D scatterplot. See how the points cluster depending on disease.
Hello, I think 2 way ANOVA is good choice.
The 2-way ANOVA test can demonstrate whether the tissue, the treatment or the interaction between both factors has an impact on gene expression.

However, when I want to study variation in expression of a single gene in different diseases, does a different analysis like anova or t test needs to be performed here? And if yes, which one would be a better choice given that my sample size for each disease is not the same? Thank you once again for taking out time to address this.

Thank you Dr. Darbinyan. I have tried performing two-way anova, however as the sample size of each of the diseases is not the same, this is presenting as a complication. Do you think it is acceptable if I took average fold expression for each disease and computed that instead would address this complication without affecting the analysis?
