Some cases it is very difficult to identify the genetic pure seed in Table Test as well as Grow Out Test (GOT). In that case we have to go DNA test. So, please recommend me the best molecular technique to determine the genetic purity.

Any codominant DNA based marker will be valuble for assessing genetic purity. It may be either SNP, SCAR, and SSR.
But if you want to acess genetic diverity among different species/with in species SSR will be more informative.

Isoenzyme electrophoresis can be successfully used in more than 80% of the cases where genetic purity determinations are required for seed testing. In genetic purity assessment, molecular markers detect the degree of contamination due to selfing and out crossing in hybrid seed lot, segregation of phenotype in DUS testing and trait confirmation in transgenic. The goal for variety identification is to obtain a specific/unique pattern for each variety.
