Thanks Rana, but the question, coming from DNAseq data is which is the best bam file to do the aligment (In the same way of what we do for 16S gene)

I suggest you to use this database: http://itsonedb.cloud.ba.infn.it and a mapping tool like bwa if you have short reads or minimap2 in case of long reads.
