I want to run an organic reaction and determine its conversion by using HPLC since I am using water as solvent and cannot use GC for conversion determination. Since HPLC cannot detect typical internal standards such as dodecane, which internal standard is suitable for my case?

You don't need an internal standard. Just follow the disappearance of the starting material and appearance of the product and plot them as a function of time. If your compound does not have a chromophore, use corona charged aerosol detector instead of UV detection.

I agree with Andrei Blasko in that you do not need an internal standard. However, the accuracy of your results depend on your detection method.
If your compounds are UV active, the area of your peak depend both on the amount of compound in solution as well as how well the compound absorbs UV light. For this reason, it would be more accurate to develop a calibration curve for each analyte of interest and then use that curve to calculate the concentration of each.
If you are using ELSD as your detection method, the response signal is more dependent on the size and the amount in solution. If your reactants and products are of relatively similar size, you could get away without signal calibration and just use peak areas to estimate percent conversion directly.
