Hi all,
I'm a mycologist working with Ophiocordyceps infecting ants. I need to build an ant tree phylogeny, but besides COI, I'm unsure about which genes to use. I've seen papers using 5 or 6 genes, but in my case I believe 3 would be enough (right?). Maybe the best would be COI + one protein-coding + one ribosomal (18S or 28S)? This I would cover different regions of the ant's DNA with different Evol rates.
Any advise is welcome.

Beside COI the nuclear H3 and 28S were used successfully at species level in different insect groups including ants. 18S is more conservative.

At species level COI is useful, although it has detractors. ITS2 can be used as well but in some species it shows intragenomic variability. Good luck
