I'm looking for a low-cost high-reliability lab that can process a few thousand HNMR samples for metabolomic analysis. We'll do the data analysis and bioinformatics, but we need someone to do the spectras.

There is a very good metabolomics lab at Aarhus university, but I guess you know that and they are very busy!
If you just want to acquire spectra then your colleagues can advise you about the exact conditions. We have several NMR instruments here in Gothenburg and some guys that run NMR metabolomics (http://www.nmr.gu.se/english/metabolomics/) on a service basis as part of the Swedish Metabolomics Centre.
There is a new low cost metabolomic platform that offers service in this area. The instrumentation used is last generation UHPLC-QTOF/MS (Agilent 1290 Infinity UHPLC and Agilent 6540 Q/TOF MS).

There is a strong Metabolomics Core Facility at McGill University (Montreal, Canada) that can process this kind of request. They have several NMR, GC/MS, LC/MS, and HPLC at the disposal of both collaborative work and commercial work , and their prices are quite competitive. I have used two commercial labs, both doing LC/MS and GC/MS. The best service was Metabolon.com. The short turn-around time (4 weeks) and the comprehensive report really impressed me. The second lab will remain nameless for obvious reasons!

The Aveiro mass spectrometry center is a state-of-the-art facility equipped with the most modern instrumentation in mass spectrometry. The mass spectrometry center is equipped with a Applied Biosystems 4800 Proteomics Analyzer (TOF/TOF) mass spectrometer, a Thermo LXQ mass spectrometer with electrospray and nanoelectrospray sources, a Micromass QTOF 2 with electrospray, nanoelectrospray and APCI sources, a Dionex 3000 Ultimate nano LC and a Waters 2690 HPLC. The HPLC systems can be integrated with either the QTOF 2, the LXQ or a LC Packings Probot auto sampler. The Probot can spot the eluent directly onto a MALDI target plate, for MALDI MS/MS analysis. This center is also equipped with general laboratory equipment like 2D gel electrophoresis systems, refrigerated centrifuges, refrigerators, speedvac, etc. A Micromass Quattro triple quadrupole, and a Thermo GC-MS are also available in the Department of Chemistry.
