If by non-linear you also mean non-generalized linear, the Pinheiro and Bates book (https://www.springer.com/us/book/9780387989570) on the lme package in S-Plus (and transported to R) I found a good source, particularly if you are in bio-stats. There are more recent sources: see the page Kelvyn suggests.

Two books really helped me, they are:

- Mixed-Effects Models in S and S-PLUS, by Douglas M. Bates and José C. Pinheiro

- Mixed Effects Models and Extensions in Ecology with R, by Zuur et al.

Both of them present practical examples and applications which can be easily performed in R.
