I found single nucleotide change in sequence tagged site . though that region is not part of CDS but its the part of STS.

a STS is just a short sequence that only occurs once in the genome. It has no biological function but is amplifiable and can be used for gene mapping and to align contigs. Some have polymorphic bases and many do not. They do not need to be part of a gene but are unlikely to be in repeat sequences as they have to be unique. They do not need to have any function .They are just identifiable short sequences

Single nucleotide variations in the STS region are unable to affect function as they are not part of a particular gene.
