The fact that polyploidy has consequences for the population structure and diversity, as the same rate of migration of individuals between populations will lead to a lower degree of genetic differentiation in polyploids when compared with diploids adding the fact that polyploids can sustain a larger amount of genetic diversity.

I am wondering what would be the best way to assess diversity using AFLP data in a possible polyploid species (but not known) and how to predict the effect of polyploidy in the genetic diversity indexes using such type of markers?
