I extracted phycobilin compound using 50% methanol (sample) as phycobilin is water soluble. I have tried mixture of hexane and ethyl acetate in ratio (2:1) as mobile phase and silica gel as stationary phase. The band separated but doesn't eluate.

Run a TLC. The solvent yielding an Rf of 0.5 will be your solvent of choice (in case you use flash silica for your columns and gradient elution).

Try the combination of polar and non polar solvent in different ratios till get proper separation.
polar : water, methanol, ethanol , isopropyl alcohol ,dmf, etc..
nopolar : hexane , toluene , pentane , etc... [ water is immiscible with this solvents ] , you will get list of polar and non polar solvent with Rf value .....from google.
