I am working on a project to determine which cell-cell signals/metabolites are important in the three-way communication between Hepatic Stellate cells, Kupffer cells, and hepatocytes within the Space of Disse. Any ideas on which metabolomic high-throughput methods would be best for this application (i.e. GCMS, LCMS, NMR, etc.)?
Currently, I only have access to a GCMS and NMR, but I could attempt an inter-instituion collaboration.

GC-MS would be fine to start with as long as focus is on primary metabolites (sugars, amino acids, sterols, semi-volatiles, organic acids etc.). NMR would yield too little information (only 20-30 identified metabolites) thus disallowing one to look at more number of molecules ! Targeted LC-MS or untargetted UPLC-QToF is the way to go for sure.
But, if you have some good funds then a (1) within academia, UC Davis Metabolomics Center (lead by Prof. O. Fiehn and his team) has excellent and best services integrating several platforms, approaches, data analysis services and so on while (2) another company Metabolon provides excellent service with integrated approaches from both GC-MS and LC-MS platforms for about 250-300 metabolites. I would be doing a non-targeted approach (just identifying everything) and then look for which signals/metabolites were important in the signalling between the cells. Specifically looking for what signals maintain in vivo gene expression levels. With some luck, we could identify which are important to keep transplanted cells (artifical liver constructs and dialysis solutions) maintaining their in vivo function for longer periods.
