Hello everyone,
I need to annotate the MRI images (with .nii.gz format). Each image includes several slices. What I need is an annotation tool that can annotate the area of interest and propagate it in all slices? (considering that the location of object changes in different slices).

I would recommend looking at these two tools:
- ITK-SNAP (http://www.itksnap.org): This is a relatively simple tool to use for segmenting images.
- 3D Slicer (https://www.slicer.org/): This is a very versatile tool with an active community and a sizeable selection of plug-ins.

Does it propagate the segmentation of the area of interest in other slices as well? (i.e. I segment one slice and the segmentation could be automatically done on the other slices of the NIfTI image).

Have you used the tool that is introduced in this paper previously? Do you know how it works for NIfTI images?

Both ITK-SNAP and 3D Slicer are able to propagate segmentations or perform an auto-segmentation. There are several tutorials available for Slicer: https://www.slicer.org/wiki/Documentation/Nightly/Training#Segmentation
Maryam Tavakol Elahi nope. I found that on searching in google
3Dslicer can do it... And for most part it is awesome.
But it has a steep learning curve.
