Previously I used Refworks. The advantage of Refworks was that your references could be accessed from the web. A problem I had was that some references were not cited correctly and I had to ensure that no mistakes were present. However, my institution cancelled it's subscription.
Mendeley is a freely available referencing software and is easily installed.
However, I currently use EndNote. Unlike Refworks, one has to purchase the software and then install it. References are stored in a library on your computer. It seems to have less problems with incorrectly citing references.

I am suggesting Mendley for citing the research work and It is easy to manage references. You can add/remove any references, which automatically update the references.

My reference manager of choice is BibDesk (only in Mac). I include nodes directly in each bib entry and include custom keywords for grouping articles into categories and find it easy to navigate between each item.
An alternative would be Mendeley mainly because of its cross-platform sync and similar functionality.
